describing interface controlling the fin line:

"It may be necessary to home the draw stations by manually cranking them down to the hard stops and entering zeroes in the Current column"

...does it mean to stop progressively?

adjust in the negative direction

As with my answer to "hard stops", very hard to tell without more context, but...

This just means to make a negative adjustment. It could be by means of a physical crank, or the crank could be figurative.

Check the link for some usage examples outside of the common expression used for audio.
Example sentence:

I love this song, but I can't hear it ... crank it up!

lower it down by circulating the handle

"Crank down" usually means lowering an object by circulating the handle bar of the machine, such as, "crank down" a car jack when fixing car requiring a car jack is finished, or, "crank" down" a steel beam to lower it to the ground.
Example sentence:

"Crank down" the car jack now.
