Once you come into the cafeteria for lunch, you wait in line with your class for the lunch helper to serve. She will give you a tray with your main entree and you will choose your side dishes. Finally it is time to eat. You will sit at a table with the children in your class and use your best manners.
Does it mean that the children will be having their luuch in their class or does it imply they will be having lunch in the cafeteria itself with the children reading in their class?

it means
All the children from the same class must sit together to eat their lunch in the cafeteria. They can't sit with children from other classes.
